I don't know what kind of manuscript format you're using, but I've got a well-tested mechanism for turning plain text files with minimal inline markup (_italics_ sort of thing; block quotes, bold, chapter divisions and speakers or title) into nice valid EPUB 3.0. Takes seconds.
